My preliminary findings is that the primary differences are:

E1: Free. Includes Exchange minus the security add-ons.  Online versions of Office Products but nothing local except Lync (an internal messenger app).  You still get Sharepoint/Sites.  Outlook's online version is great but most of us are using the local 2010 version.
E3: Cost per user.  You get the above and also downloadable local versions of Office programs and a ton of online storage.

Right now we are only using the E1 licenses. No one is really using the online programs except Outlook occasionally.  However, I am planning on eventually using a mixed environment of E1 and E3.   I am essentially waiting until I can merge 365 with Active Directory and/or the next version of office comes out.  When that happens, using Sharepoint as our new collaboration/Intranet site should be easier.

I've been following the thread regarding Office 365 Education. We are currently evaluating if this is something we may want to move to. What version are libraries going with? The free E1 or the E3 with a per user fee?
